There are no known global problems with Virtual Console titles on Dolphin.
Compatibility lists
Control
Wii Remote in sideways position are not supported by many Virtual Console titles like all Super NES, Nintendo 64, and some Genesis and Neo Geo titles. Though more titles can use GameCube controller, save some TurboGrafx-16 titles. Classic controller can be used in any Virtual Console titles.

Force Feedback
Nintendo 64 titles that originally provided force feedback via the Nintendo 64 controller's Rumble Pak peripheral however, are not supported by the built-in "Rumble" feature of the GameCube controller. It is not a problem with Dolphin but rather a limitation of Virtual Console.
