Using Direct3D instead of instead of OpenGL may reduce stuttering and lag. It is currently unknown if this stuttering is related to the "Shader Compilation Stuttering" above. However using Dolphin Ishiiruka's Async option in Direct3D seems to help this issue quite a bit.
