In order to save to a save file after loading from a save state, you will need to delete the old save file (stored as .gci by default). You may wish to back up the .gci file before deleting it. Exit the game before deleting the .gci file, because otherwise Dolphin will not detect that the .gci file was deleted. Now when you attempt to save, Super Mario Sunshine will ask if you want to create a new save file. Say yes. Next, it will ask if you want to save to that save file. Say yes again. The next time you boot the game, the save file should work. This advice also applies to save files on .raw memory cards.
